Regarding the bridge, I think Prototype's thinking is sound: the bridge is a very small part of the saucer section.
I would see it as very hard to hit and easy to defend against. That is how the rules were in the few ST roleplaying games that I have played.

I was watching Star Trek Into Darkness again today and I noticed something that could be relevant,

Outside of the Bridge it looks like what could be interpreted as a set of blast doors, it could be something else for all I know.
But if you ask me, that Apple Store sat on top of that thing is begging to be shot.

A starship can target weapons systems, plasma junctions, EPS conduits, thrusters etc. Now i don't know how small these are but they consistently target and disable them. Now the bridge compared to these is huge, not a hard target to hit unless like in Nemesis where they keep the bridge pointing away from the Scimitar. With regards to extra shielding, why do they not put extra shielding around other sensitive areas like maybe the nacelles??? I'm assuming there is no extra or emergency shielding, there's the main shield and that's it. Maybe some extra structural integrity in that area but not much else.
