Voyager entered the Delta Quadrant with 38 Photon Torpedoes and no way of replacing them.
This hilarious supercut counts each useage of photons in ST:Voyager, and it won't surprise you to know that the number is, um, higher than 38...

Well i'm assuming that because they were able to build the Delta Flyer that they had (or got) the ability to build them eventually. Also those Bio-Molecular torp's were actually modified Photon's. Transphasics i'm assuming were completely new and definitely manufactured on Voyager, Admiral Janeway didn't bring them on that small shuttle.

My theory is that Voyager would have accumulated resources along the way, stopping here and there using Nelix's "diplomatic" skills to trade with other species and eventually acquire the resources needed to replicate torpedoes.
It is also mentioned during the year of hell episode that that objects can be "dematerialised' into the replicator system which could then be used to replicate other things.
So Chakotay's comment was probably made on speculation that they were so far from home on their own.
