Frakes is just freakishly tall. The set was designed for normal human proportions, so he's just too tall for most of the chairs.
I've read he had some medical issue with his back or legs that contributed to him sitting awkwardly, but I don't know... he looks like a grown up trying to sit in kiddie chairs, which is pretty much the case.

I did notice it a bit when I was watching the show, but I did not realize how often he did straddle his chair.
