Wolverine would recover from the phaser on stun too fast to be effective, just like the nerve pinch. It's not just wounds he resists, but disease, poison, and nervous system disruption.

There's an interesting clue that can date this, too: He has bone claws, so it's after Magneto removed it but before Apocalypse returned it. And he's with the X-men, so this is after his healing factor returned (he lost it for a while after Magneto removed the adamantium, and left the X-men during that time).
That's significant because during that time, his healing factor was immensely faster than it was with the adamantium, since most of his healing capacity was taken up staving off metal poisoning. It also got faster every time he had to use it.
Decapitation isn't enough, at one point (while he had his adamantium) he regenerated his entire body from his adamantium-encased brain after taking a nuke to the face. The only solution is vaporization, which without his adamantium Spock would be capable of doing with a phaser on maximum.
However, I highly doubt Spock would be willing to take that step. Kirk, maybe. But if either of them tried a phaser on kill before vaporize, they'd probably just make Wolverine angry enough to kill them outright and they'd never get the chance to use the next setting - Wolverine has survived all manner of death rays and laser weapons.
And even if not for his restraint, Spock would have to not only shoot to vaporize on his first shot, he'd have to fire quickly - in the comic he's already disarmed before he can shoot to stun, and it's a rare display of restraint on Wolverine's part that he didn't "disarm" Spock at the shoulder as soon as he pointed a gun at Wolvie.
Wolverine is up there with Superman for the most overpowered superheroes in comics. Superman may have more powers he used once and forgot about than Voyager's deflector dish, but Wolverine simply can't be hurt - he goes toe to toe with just about anyone the writers can come up with and even if he can't actually win, he never loses either, he just keeps healing through injuries and fighting until the villain gets bored and leaves. Ultimate Wolverine at one point got ripped in three pieces, and it only slowed him down until he dragged himself up a mountain and fought the Hulk to get his legs back.
