I can answer one of your questions: They went for a percentage because you don't have to do all the patrols, and they don't all count for the same amount. I hit 100% about haflway through my loop of the sector, and saw some of them credit as much as 20% and others as little as 10%.

Re: Piracy: Technically, by the Geneva Convention (which Star Trek's Seldonis IV Convention is supposed to be based on), it's only plunder if it's civilian or non-military government property. Military assets are considered a prize of war, and may be claimed by a victorious army.
At least, that's what i plan to tell command when they ask why I have enemy weapon crates stacked in the corridors.
