Yeah, there were regular web chats back then, and the fans were very nitpicky about the torpedo count. When the Borg detected too many in Scorpion, a writer even offered to retcon it as a sensor trick, but they never made it canon. In Year of Hell, they said they had 11 left. At that point the fan count was no more than 13 (there was an ambiguous situation where we can't tell how many were actually fired). They used 4 in that episode, but they would have been returned by the time reset, so they still had 11 at the end.
Presumably that's where they stopped caring, because they never gave a count again, and went on to fire 96 of the last 11 over the rest of the series. They did, however, have another dialog line later on where they said they didn't have torpedoes to waste, so the writers didn't seem to have entirely done away with the limitation, they just stopped keeping track.

they just spam torp spread 1. or high yield 1. lame
but as for the torp spam. they could have made the torpedoes or acquired similar variants that one needed minor tweaking.

I always assumed by Season Three they turned one of the Storage Bays into a Workshop where they could build and replicate most of the things they needed.
Otherwise they would of made it maybe a year before having to put down somewhere and settle. The Intrepid Class, regardless of what Cryptic decided to classify it as (Long Range Science Vessel), the ship was not a Science Vessel and not in the least bit designed for Long Range voyages. That ship was a Short to Medium Range Vessel meant to be within towing distance of a Starbase with DryDocks. It didnt even have a dedicated Science Officer onboad (besides Janeways 'love' of Science) until Seven showed up.
As for the Torpedoes. Im assuming they began manufacturing their own not long after they realized theyd be running into hostile Aliens left and right (Kazon and Vidians?) as they tried to get home. The writers simply forgot to mention this along with a lot of other relevant information.

Yep, even Tom said in one scene that Voyager was designed for combat performance.

Janeway could always give the orders to build more torpedo's, and they also did build the Delta Flyer.
Tuvok and Kim were modifying one of the ship's Photon Torpedo's (The Omega Directive Episode) Janeway orders them to increas the explosive yield.
